I would have to lean towards wolves (bot fly), those holes look just like a hole for one to be in, I’ve always been told to not shoot squirrels or rabbits, until after the first frost, warbles will have a small hole to breathe, then eventually come out and fall in the forest floor, to continue its life cycle
